During much of the three-year period from 1986 to 1989, Clinton became embroiled in legal difficulties (resulting from the myriad royalty problems latent during the '70s with recordings of over 40 musicians for four labels under three names). Also problematic during the latter half of the '80s was Clinton's disintegrating reputation as a true forefather of rock; by the end of the decade, however, he experienced something of a resurgence in the early 1990s, as many rappers cited him as an influence and began sampling his songs. Alongside James Brown, George Clinton is considered to be one of the most sampled musicians ever.

In 1989, Clinton signed a contract with Prince's Paisley Park label and released his fifth solo studio album, The Cinderella Theory. After one more LP for Paisley Park (Hey Man, Smell My Finger), Clinton signed with Sony 550. His first release, 1996's T.A.P.O.A.F.O.M. ("the awesome power of a fully operational mothership"), reunited the funk pioneer with several of his Parliament/Funkadelic comrades from the '70s. Clinton's Greatest Funkin' Hits (1996) teamed old P-Funk hits with new-school rappers such as Digital Underground, Ice Cube, and Q-Tip.

Clinton founded a record label called The C Kunspyruhzy in 2005 releasing How Late Do U Have 2BB4UR Absent? (How Late Do You Have To Be Before You Are Absent?) is a double album by George Clinton & the P-Funk All-Stars. It is their first album of new studio material since 1996's T.A.P.O.A.F.O.M., which was primarily due to a lengthy court battle over ownership of Clinton's recordings.

The album features appearances by Prince and Jazze Pha, alongside members of Parliament-Funkadelic. Its compiled from different sessions over the last decade and is presented as a taste of more new Parliament and Funkadelic material to come. Clinton cited it as "one of the best records we've ever done".Despite mixed criticism towards its indulgent style, How Late Do U Have 2BB4UR Absent? received generally positive reviews from music critics.

In 2008 Clinton released a cover album "George Clinton and His Gangsters of Love", the album includes guest appearances from the Red Hot Chili Peppers, Sly Stone, El DeBarge, System of a Down bassist Shavo Odadjian, Carlos Santana, RZA, and gospel singer Kim Burrell.

Dope Dogs is a 1994 album by Parliament-Funkadelic/P-Funk All Stars. The album was first released on the P-Vine label in Japan. It was later released on the Hot Hands label in the U.K.. The U.S. release, on the Dogone Records label, a custom label of Available Entertainment, was under the name George Clinton and the P-Funk All-Stars. The U.S. version was remastered by David Libert co-owner of Available Entertainment. The album's theme deals with dope sniffing dogs that are used to find drugs during drug raids, only to become addicted to the very drugs that they are assigned to find.

George Clinton's most focused album of the '90s slams a barrel of P-Funk down your throat without even giving you the opportunity to swallow. The P-Funk All Stars get a co-credit on this one, bouncing and funking alongside their leader nearly every step of the way. In typical Clinton fashion, Dope Dogs is all over the place: funk, R&B, hip-hop and ass-busting beats cover most of the ground. It all sticks together, however, on a loose-grooved concept about dogs, the government and drugs, and how they're tied together in one huge nationwide conspiracy (it makes even less sense on record than it does here). But Clinton always has been about the funk of the matter, and Dope Dogs clearly has that, and its tight astro-rhythms, in the right place.

T.A.P.O.A.F.O.M. is a 1996 album by funk musician George Clinton. The title, which is an abbreviation for The Awesome Power of a Fully Operational Mothership, refers to the P-Funk Mothership that was first introduced in 1975 on Parliament's Mothership Connection album. The album was presented as a reunion album because it featured collaborations with former Parliament-Funkadelic members including Bernie Worrell, Bootsy Collins, Junie Morrison, Maceo Parker, and Fred Wesley — some of whom hadn't worked with Clinton in many years. The album also included contributions by current members of the P-Funk All-Stars.

Following the release of T.A.P.O.A.F.O.M., Clinton launched the "Mothership Reconnection Tour" with Bootsy Collins, Bernie Worrell, and the P-Funk All-Stars. The Mothership Reconnection Tour, which began in New York's Central Park, included the landing of a full-scale Mothership on stage, from which Clinton emerged. The artwork for T.A.P.O.A.F.O.M. was unique among P-Funk albums in that it included contributions by all three artists associated with the band: Pedro Bell, "Stozo the Clown" Edwards, and Overton Loyd. The Japanese version of "T.A.P.O.A.F.O.M." contains an extra track entitled "Secret Love",

The Awesome Power of a Fully Operational Mothership is the first George Clinton album to show signs of a Dr. Dre G-funk influence. Awesome Power slows the beat down just like Dre does on The Chronic. The difference is, Dre actually works those grooves into songs where Clinton just lets the funk meander.
